Why are all dependencies of Discover not installed be default when using Garuda Welcome?

This is made on purpose for people to not use it for updating system packages. It is fine to use for updating KDE user installed packages such as themes or other KDE components you download via “get more extensions” or other places, but for updating your system you should not be using it at all.

Strange notification in Discover in KDE Plasma 6.2

Discovery is warning you to NOT use it for managing system packages , and use it ONLY to manage flatpaks and snaps. Unseeing this warning may cause you to have problems. Best course of action is to use Bauh or Octopi. Personally I find Bauh to be a very good and simple GUI package manager frontend, better than Octopi IMO. For updating you can use garuda-update as recommended by @dr460nf1r3
